My bad, I confused roman and arabic :( all chapter and appendix numbers
are in arabic, but appendices are prefixed by "Appendix" as you have
noticed.

Yes and no. The problem is a disagreement between algorithm and
hyperref, but I have no idea how to fix it. It doesn't affect the output
document though (at least it didn't in my thesis).
